R56 Had Any Remorse For Included (or Unincluded) Options?
I researched my car for awhile, continually read this board and went to see in person, I don't regret anything on my car, I love it! Actually that's not true, sometimes I regret getting the sunroof, it can be noisy at times and the sun coming in is annoying.
At the last minute I added Nav to my car. The car had already been ordered but they were able to change it just in time.
The only option I would have liked that I didn't get was the CD changer or the Ipod adapter. I don't use the secret compartment since the piano black finger prints so easy and something like the CD changer or the Ipod adapter in there would have been useful.
I got just about every other option though. I picked options online, then went to my dealer and looked at all my options I chose and the ones I didn't pick. I made changes based on the cars I saw on the lot (anthracite headliner was one) and a week or two later ordered the car. I made sure I new which options I wanted and even though the price was high, this was a once in a lifetime purchase for me so I picked options I wanted, regardless of price. My monthly payment reflects this too. But I love my Mini and can be thrifty with everything else.
My dealer made it clear once the car went to production there were no changes (although they called to confirm the options to be installed at the port). I could have changed my order once the car reached the port, but only if I wanted other port installed items.
If you're really not happy with your order. Cancel it. The money I put down on my car could have been used on another if I had canceled my order and re-ordered.

I know other NAM'ers have. It may depend on your dealer, but apparently you don't even lose the deposit!
Also answering your original question - I purchased my MINI off the lot with all the options I would have ordered, other than the wheels. Standard 16" S-Winders and I personally feel that MINI's look better with 17's or even 18's depending. So had I ordered I'd have gone for the web-spokes and NAV if my budget allowed. Even so, no regrets. Especially since I got it for over $1,000 off MSRP which I used to purchase a Garmin nuvi 660 and will be getting aftermarket wheels/tires come Spring.

I also learned a lot from my 03 MINI. I didn't feel I made any mistakes with it either. This car has always surpassed by expectations. The only options I didn't get was the rear fog light and the NAV. Don't miss either one.
Well, I didn't understand that the multifunction steering wheel was the only way to get cruise control. I just assumed that with all the incredible things that now come standard, cruise control would have been one of them. But that is actually more for my wife, so I'm still very happy!
How did you get over $1,000 off MSRP!?
I wish I had heated seats, and would've ordered them had I not bought off the lot. Maybe the sport suspension too, but I think adding a slightly bigger rear anti swaybar will cost me less money and handle better. Glad I avoided the Nav, I was smart in that regard. Aftermarket units rock. Most of my car is perfect as can be.
I wish I hadn't ordered the bonnet stripes. 3 reasons,
1. the windshield washer fluid has ruined them.
2. the gap between the bottom of the stripe and the grill.
3. want to add red accent pin stripes.

Bought it off the lot, you'd be surprised the deals you can get by taking a car off their hands. And the MINI I purchased only sat at the dealer for a matter of days, I've seen ones marked down $2000 or more as result of them sitting there for months. It was actually $750 off plus bonnet stripes with installation ($200) and full rubber floor mats ($80+) hence the over $1,000. Also this was my second MINI in two months from the same dealer (ordered the first one and got $300 off plus mats) so they pretty much owed me.
You can remove them. Members Johnturbo and flaco did exactly that. Do a search - it's a relatively easy process. 
Oh and one other thing I forgot to mention that I'd add is comfort access. Didn't the first time around because although it's a very cool feature, $500 is a lot to swallow, especially when my MINI was already over the $30,000 mark. But like NAV, if money weren't an issue I'd spring for it. Wheels are the only option I'd change regardless of budget. Even with the aftermarket having a much larger (and arguably better) variety, it's just so much easier to have a MINI that comes stock with the wheels you want.
Oh and one other thing I forgot to mention that I'd add is comfort access. If you don't get rear fogs there's a toggle missing, one from the end, on the right side on lower toggle panel.
Just wish I didn't get AstroBlack. I ordered "black". AstroBlack isn't black and I didn't know this.

I didn't spec GBMINI#5 (it was pre-owned) ...
I'm shocked just how bad the stock stereo is in the R56! Hard to remember back to 2002 but I'm sure it's worse than the R50/53 stock system. It just sounds so "hollow" lacking low end, mid, and clarity.
The nav is a cool gadget - it's incredibly slow at route planning but it makes for nicely integrated satellite radio and iPod control (however the iPod control must have been developed by idiots that didn't actually own an iPod!)
Unfortunately the joystick interface to nav/audio/etc is ludicrous. Push/pull/turn/click/... it's almost a random guess what combination of hand wiggles will get you to the functions you want. At least the voice activated feature provides a short cut.
I would have liked convenience opening too; it just seems un-necessary now to have to do two separate tasks to get the engine to go - insert "key" then press start (and press stop, then press "key" to remove it when stopping). Compared with older cars where you insert and turn the key in basically a single operation (or turn and pull to remove).

If the bumper would have had blanks over the PDC sensors I would have gotten that feature as well.
I like to have all the holes filled, too...and that's the main reason I got the rear fog. It does come in handy though...more than I'd have thought.

I'd have gotten an alarm on my '07 but it hadn't beem released...which I probably will still buy...and I'm still trying to get an English Oak shift **** because there were so many mixups w/ that package. On my '03 there were no rear fogs available...that came later...so I hooked them into the brake lights which turned out to be a spectacular addition!!
