Chip or turning up the boost (if you have an S) will definitely void the warranty.
If you have a CAI and hydrolock the engine, this will also definitely void the warranty.
If you mess with the radio (ex. Frankenstein stereo job) and have no clue what you are doing, this will also definitely void the warranty. Those are all I can name off the top of my head.

MINI has gotten around the Magnuson-Moss Warranty Act by very specifically stating in its written warranty.
"The warranty does not apply to the following: ... Modification of the vehicle or installation of any performance accessories or components attached to the vehicle which alters the original engineering and/or operating specifications or which results in damage to the other original components, electrical interference, electrical short, radio static, water leaks or wind noise. ..."
Also the Manuson-Moss Act also states:
"Limitations:
... The federal minimum standards for full warranties are waived if the warrantor can show that the problem associated with a warranted consumer product was caused by damage while in the possession of the consumer, or by unreasonable use, including a failure to provide reasonable and necessary maintenance. ..."
So in reality if MINI wanted to deny warranty service for installing a aftermarket exhaust they can. All they have to do is say that the original exhaust specifications were not meet by the aftermarket exhaust and that is the end of the warranty for any part that is connected to the exhaust, i.e. engine, manifolds, etc.
