The left rear window on my wife's new Mini S convertible doe not close all the way when the top is raised. The rear window close about half way when the top is raised and then fully close when the top is closed.

The left rear only does the fisrt partial cloase. It can be cloesed using the switch.
Hope this isn't an oman of wha6t's ahead.

Any ideas where the sensor is located that controals the final closing?

Take it back to the dealer. That is your best bet. I do not recommend messing around with the convertible mechanism. That's why you have warranty coverage for.
