Water pump replaced, now a bunch of codes

So, I just changed the water pump on my 2003 MCS. Car is completely stock. Everything ran fine with the exception of overheating. I changed the pump and pu the car back together, now it isn't running right and throwing the codes: P1109/P1689/P1249. Also, while it was "running" for a few minutes to see the temperature of the coolant, the exhaust manifold and downpipe started glowing red like it was going to catch on fire. I went back through everything and there is nothing disconnected under the hood. Any thoughts? Ivm at a loss.

p1689 is a throttle code. Try clearing you throttle adapts and check for cacked or broken vac lines, P1249 is a Injector electric code. check all your electric connections from ecu to injectors. If you have a scan tool that will let you activate your injectors while the engine is off give it a try to see if they all work. P1109 is a MAP sensor code and can be related to the throttle code. when the throttle is closed you will have negitive vac, if the sensor doesnt detect this change in pressure a lot of things can go wrong..Its just a starting point to start diag on your car. Good luck.

Never heard of an exhaust glowing red outside of extremely high sustained RPM. Do you have non-stock headers?

It's all stock. The rpms never went over 2k for the two-three minutes it was running. It just revved on its own from 700-2k over and over.

Yes, first double check all of your throttle, map and injector connections.
Many times a 1689 code can be cleared by simply unplugging and plugging in the throttle body connection (esp if the key was accidentally turned on with it disconnected)
And yes the 1109 can be directly related to the 1689.
The 1249 is a weird one, it's more generic than mini specific, and while some listings have it as an injector related code, it's also linked to a CAT code, which could be a direct link to the glowing exhaust, this is common with a clogged CAT.

Glowing exhaust is indicative of a clogged catalytic converter, and BlownAway stated.
