Depends on the dealer and what you do. The basics are they will not warranty the aftermarket part or any component the aftermarket part directly interfaces with (as they can usually claim the aftermarket part was responsible for it's failure). So if you have a radio issue, it should be fully covered, regardless of any engine or suspension upgrade. There is a law regarding this that states the dealer must prove the aftermarket part is responsible for them denying the warranty, but a lot seem to not care. Fortunately those seem to be extreme cases if you search this forum on warranty issues.

If you get a 15% pulley, don't expect them to warranty the belt or super charger. With a catback exhaust, don't count on them troubleshooting exhaust rattling or tip alignment issues.

My dealer is good about this and haven't said a thing about my basic mods. They've taken care of a cracked thermostat housing, engine mount, and door lock issues and never once denied me because of my pulley, intake, plugs, stereo, and suspension updates. The "safe" mods are frequently mentioned in the different forums here.
