Navigation & Audio Issue with iPod Interface?

Issue with iPod Interface?
I have an 08 MCS with the factory iPod add-on in the secret compartment.
I have an iPod Touch 64GB (Latest generation (5th??)) and it works fine most of the time however i've found that if i leave the iPod connected and start the car from cold then it won't work!!!!!! :(
You can hear music but on the screen it just says 'CD changer loading content' or around those lines, you can still use the controls to skip & turn up volume but there's no list of songs, i've tried disconnecting and reconnecting the iPod but it's frozen stuck on that screen and doesn't even know when the iPod isn't plugged in. Also none of the other CD's work (1-6).
Any ideas??
