Because I don't want to hinder MINI's performance with additional weight, I decided not to build an elaborate system. Instead, I decided to keep the standard OEM head unit with additional amp and speakers upgrade. I like the OEM head unit for a few reasons.

1. automatic speed-sensitive volume adjustment
2. steering wheel controls
3. aesthetically matches factory interior and illumination
4. less attractive to a would-be thief

I do, however, want to improve the SQ (sound quality). I'm thinking of adding a 4 channel amp and upgrading to better speakers (front 2 way 6.5" component and rear 2 way coaxial). To enhance the low-frequency, I'll also add a sub in the boot.

Finally finished the installation of the amp, speakers, and sub. The stereo sounds awesome. Here's my evaluation:

Amp: The added power from the 4-channel Alpine amp really wakes up the stock stereo.

Speakers: The MB Quart speakers helps output the sound with better high-end clarity while provides a tighter mid-bass.

Sub: The sub-bass below 80 Hz is passed to the self-powered Infinity Basslink, which plays a considerable amount of deep bass, given the size, weight, and price. Although it's not the thundering bass that can wake up your neighbors, it's sufficient for my purpose.

Overall, I think it's a modest upgrade to enhance the sound quality of the factory head unit. Total cost was under $500 without labor. The installation was straight forward and a weekend DIY project. The only obstacle that I encountered was mounting the 6.5" driver in the door panel. With some minor modification, the problem was solved. While I was upgrading the system, I also added Dynamat, CD changer, GPS, V-1, and aux input for MP3 and DVD/monitor in the near future.
