I'm looking as well, down in the South Bay. I know a bunch of places I won't go... I'll let you know if I find something, and please post here if you find a good place!
Anyone have a recommendation for a car stereo installer in S.F bay area. And has anyone actually had their mini's done
If you are willing to go to Roseville, check out Car Audio Innovations. I've known Rod, the owner since he started the business. His crew is the only people I trust working on any of my cars. He did a system and alarm in my 911 and has done Mini's.
Rod worked on Unixgal's Mini. Some details on it here.

Lott's Auto Stereo in Santa Cruz is great. Family business, friendly, affordable, very knowledgeable. Drop off the car and walk to the beach! Google 'em.

I chased down the folks who used to be the car audio part of Century Stereo in the South Bay. They did tremendous work on some of my cars years ago. They're now Caracoustics, 2875 S Winchester #E in Campbell 408-866-1250. That's where I'll be taking my baby!
