Been trying to research this one, and I'm at a loss.
I have an 08 R56 with the factory Bluetooth option. When I select MENU on the head unit, there is no "Phone" option. I confirmed the option on the build sheet, visually confirmed the microphone (and moved it to the Driver's side), and the MULF2 (no water intrusion noted). I also checked fuses in the passenger floorboard fuse box, and they were ok.
I have all the components, so why is there no "Phone" option when I select MENU? Could the computer or head unit have been swapped out for one that was not coded for Bluetooth?

Did you ever notice it being there or do you assume it should be there?
Which option did you find in the build sheet? There are separate ones for Bluetooth connectivity regarding calls (for which the microphone is fitted) and music streaming via bluetooth.

I also ordered another used MULF2 matching the codes for our current one, inorder to R&R and see if it works. If not, I'm assuming I would need to chase the MOST bus line to see if and where the disconnect is...correct?
I haven't done a search for MOST bus testing (yet), but if you know of a quick how-to for testing the MOST bus, that would be much appreciated.

The car does have a USB and Aux port located in the cavity under the center dash, infront of the stick shift, but I've tried multiple 2 wire connectors, and none have worked.
Through my research to date, it appears that if the option "Phone" or "USB" is not there, but all of the hardware associated is installed, then the car is likely no longer recognizing the equipment, and thus not displaying the options.

Have you checked whether the USB and AUX ports are fine individually (i.e. with a memory stick and a male-to-male headphone jack cable)? Did you try connecting an iPhone or iPod with a (working, see below) 2-wire connector?
My MINI LCI came with the option 6ND ("Hands free Bluetooth with USB-Audio-Interface") from factory. There is also an AUX port. The USB port can be used to read mp3 files off a memory stick. The AUX port also works on its own fine (e.g. connecting a phone's headphone output). Note: if nothing is plugged into either of the ports, there is no option offered to select them for input. Reading or playing mp3 files off a smart phone does not work via the USB connection. Nor does streaming via Bluetooth. Whether or not an iphone with a special USB+AUX cable would work I never got to try out.
According to the german price list from July 2011, option 6NE (yours) also includes a, quote:
"music interface for smartphone for a comfortable connection of mobile phones with integrated mp3-player (e.g. iPhone) inside the middle arm rest. A special Snap-In adapter with USB-Function for playing audio files in the mobile phone is required (available through MINI parts sales). ... The mobile phone and the Snap-In adapter are not included. ... A cable adapter for connecting an Apple iPod is available via MINI parts sales."
