New (to me) Wheels and New tires, now have and odd vibration...

2009 MCS 109K Bone stock

FINALLY got my new tires mounted on the wheels I found on Craigslist.

I went from 16's to 17's, and a SLIGHT vibration and pulsing I felt upon braking before is now quite pronounced. I can feel it in the steering wheel, but it feels (sounds) sometimes like it is coming from the passenger side rear of the car.

The rotors look good all around, and there is no tell-tale squeel from the pads. Nor is there any warning light.

Possible warped rotor(s)? I do drive it kinda hard.
Possible ball joint issue?
Other worn suspension components likely?

Vibration in the wheel indicated front end balance irregularity. Some balance machines are better than others. Have someone else check it out. Also, you could have gotten yourself a wheel that's out of round a little. Wouldn't hurt to have that checked. A good wheel straightening outfit that is mobile and found all over the country is:

What kind of wheels?
OEM or aftermarket?
If aftermarket do they need centering rings?
Did you have them balanced before putting them on ?
How do the tires look?
If you swap the front to the rears and the vibration moves to your butt then you can isolate the set

Since you mentioned that you had a "slight" vibration prior to changing the wheels, I suspect that the "slight" graduated to "pronounced" because the new wheels are likely larger with a greater unsprung weight. Start with checking your rotors, maybe getting them cut. Then if the problem persists, using the switch method that Alex suggested would isolate the problem. I once owned a set of tires that were out of round from new. The answer was to have them shaved, although the actuality was I left them alone and lived with the slight shaking. In those days I was closer to the "young, dumb, and full of ~~~~" age with more grand ideas than actual money! Now I am older and presumably wiser, or so they tell me!

Here are the wheels...
The tires are Michelin Pilot Sport AS3. New.

They were balanced etc. at the installer. They dinna say anything about the wheels being out of round.
