Hi. I'm looking in to buying a 2006 R53 hardtop. After some searching I've come across:

1. mushrooming
2. door sill rust
3. power steering pump/fan
4. water pump leakage
5. oil pan leakage

Are there any other issues I should be aware of / look for?

Listen to the supercharger and make sure there are no knocks or rattling.
Check the serpentine belt for ware.
Check for crank sensor o ring is not leaking oil.
Check valve cover is not leaking oil.
Check the coil on the contacts for corrosion especially on #3
Check the coolant reservoir for leaks and if it is mixing with oil.
Check the oil for coolant mixing with the oil.

I would do a compression test if at all possible.

Maybe you can take it to a Dealer or MINI specialist to get a once over done.
Get all possible service records.

This is all things I would do.

Check for leaking thermostat gasket and check suspension bushings.
