I just unloaded a lightly-optioned base model 350Z for $10k (a fair value for it's year/mileage), which I bought new for about $26k. I could've easily spent $10k more on the Track or Touring trim with all the bells and whistles, but the KBB would only be about $3k more now. And that makes sense to me, because nobody cares about an $1800 nav system which becomes dated much more rapidly than the rest of the car.
I would actually suggest consider anything but resale when choosing your options, and maybe put the few thousand you would've saved into your IRA if you want an investment.

Also, I would go with the JCW but I have minimal options on my car and prefer it that way.
I've got the ALL4 and, without that being a JCW, I'd suggest you'll have more fun with the JCW.
It'll feel a lot zippier and generally perform better - the additional power and torque help a lot with ALL4 [Corrected - JCW has ALL4].

I thought the OP's question was about different "models." My misunderstanding.
You're right...generally, pricey options have very little resale value.

would really depend on your needs or want, if its a daily driver then no options is fine with me as long as it has Bluetooth and USB for my iPod, if its a weekend warrior then it's got to be a loaded higher end model for me
I would go ALL4 with options over base JCW personally. Handling will be the same if you get Sport Suspension and appropriate tire option. If you want more HP go with aftermarket later.
