Transmission Noise

I just got my car back on Monday (after engine replacement) and I have noticed a whining sound after I get to about 40-45mph. It only happens with acceleration and stops if I depress the clutch. Is this normal for a MINI Cooper S (2007 R56 6spd Manual) ? It is easily covered up by the stereo.

Are you sure its not just the turbo doing its job?

If I push the clutch in it stops, I guess maybe, but I don't think so. I have a test drive on Wednesday with a service guy, I will see what he thinks.

Anything come of your test drive? Same noise problem with my MINI Cooper S (2007 R56 Manual). Just had it in for timing chain replacement. 30,000 miles.
