I have a 1st gen Cooper and a friend of mine asked about where the batteries in MINIs was. I couldnt' tell him about the 2nd gen ones, but I know the 1st gen have it under the hood or in the boot depending on S or not. I assume it's the same for Gen2?

Anyone care to enlighten me on where the batteries are on 2nd gen Cooper/Cooper S's?

The battery is located under the front passenger cowl on the 2nd Gen. You have to open the bonnet and unsnap the access panel.
