You have a lot of reading to do in the "Navigation and Audio" forum for the 2'nd generation MINI. There is a huge amount of discussion that will help to answer your question.

The general concensus is to replace your front speakers first with high quality aftermarket. You may, and probably do, want to add an amp that is usually placed in the boot. Replacing the rear speakers is much more complex and many feel that it's not worth it. Adding a subwoofer is also somewhat difficult as there are few options as to where to put it. There is a lot of debate regarding using a signal processor and, if you don't, where to pick up the input for your new amp. Good luck, and happy reading!
