The N14 engine could take the N14 JCW tuning kit top section with the cone filter. You have the Last year (2012) of the N14 engine in the R58 / R59 which was in the JCW format. So you will just need the top section and gasket.
I would recommend the little gasket also , as the 2007+ R56 Cooper S and The Factory JCW N14 airbox uses the factory panel filter as a seal. otherwise it might rattle a bit. John Cooper Works Tuning Kit Intake does not come with that gasket seal.

If you want to change to a light oil foam filter , Pipercross has direct fit tube filter.

For any N18 engine they will need to get the whole N14 airbox and swap the top with the JCW tuning kit top .

Sorry to beat this up, but are there any huge advantages to upgrading the flat panel filter (to something like a Pipercross), upgrading to a cone filter (again, something like a Pipercross) or should I just go with an aftermarket intake? Probably Alta. Mine is a '12 N14 fJCW with Innotech exhaust, NM eng charge + discharge pipes, Alta JCW turbo inlet, Evolve FMIC, Evolve-r tune and GFB DV+.

Another cost effective alternative is just do a dry panel filter upgrade as it will have no oil going in your sensors, flow more, and be cleanable later.

Yep JCW shows some minimal torque gain and does sounds much better then stock. Since you have a N14 JCW you just swap in the top portion. You get the JCW logo on the box top. Pipercross filter is good one of the few available for the tube filter.

We have seen about the same when tested the JCW Cone filter / Top lid when testing our new ECS CF intake.

The JCW Cone Filter has a little more noise then stock panel filter box and is nice when you want an straight up OEM type look and a closed intake box. Otherwise we have our ECS CF intake that looks beautiful and it a closed box intake. A little more loud then the JCW Tube intake, but not annoying. Good luck on whatever you choose.
