You have two options, either not use the B&M box cover or,
Remove the resonator.
If you choose the first option, the heat shield will do a good job of keeping out the dirt.
If you choose the second you will need to mold the heat shield around the box cover.
I chose the second.

i have an sport shifter on my 04 s i have a borla race exhaust on my car the shifter box does hit on the top of the resonator i also know the milltek exhaust is the same it is about 1/4" larger in diameter than the borla we did not discover the problem until the exhaust was hung back under the car we used 1"spacers to lower the bracket that holds the exhaust under the shifter ...ok that works ok and i have driven the car now for about 4 weeks without any problems(so far) i just got off of the phone with b&m tech dept and they are telling me that i have to cut the resonator off and reposition it further towards the rear(at my expense)that and the fact they only test fitted a cooper s with stock exhaust for the shifter is beyond me i asked the gentleman if they even thought about any of the thousands of cooper s cars have a non-stock exhaust on their car and he said they only test fitted the shifter on an s with stock exhaust....well they sound very unconcerned about any of our problems....yes they do have a warning in the instructions now but not when i bought my shifter...also if any of you have installed a shifter in your 04 you know that there is one piece you have to destroy to complete(a large rubber spacer--the ***** are cut off to use in the new shifter) i am ranting because of the casual we do not care attitude of b&m right now they are way down on my list of companies like way down....they s**** as far as i am concerned.....

I put a B&M on my '05 MCSC this weekend. I made one bad error though. I bent the housing for the front-back cable when prying it off the bottom of the shift shaft. I got it straightened, enough to shift, but couldn't get the kink out of it. The car is driveable, but the even to odd transitions are much more difficult than I would expect.
How much more firm should the shift be? I think I am going to get a new cable, and put that in. It's going to take re-doing most of the work, but I think I can get it done in an hour or so the 2nd time around...
