I'm interested in getting a manual mini cooper as a first car. I'm concerned about the reliability though. Any idea which model year would be the most reliable? I'm thinking in the $5000-6000 range at most, at least for the car itself.

The final years of each generation tend to be the most reliable. The last years of the first generation 2005/2006 are typically the more reliable than other years. The final years of the second generation 2012/2013 are also good bets. In your price range, I would look at a 2005/2006 and try to find the best maintained MINI you can find. Have someone with MINI experience (not the seller or referred by the seller) to go over the car before you buy.
MINIs require more maintenance than other brands. Make sure you are not spending all your money on the purchase. Change the oil every 5,000 miles with full synthetic and use only premium gas. The trade off for the extra operating cost is a fun to drive car that will be unlike anything else you could find.
The 05 or 06 Mini Cooper with the 5 speed manual (don't get the automatic as they were bad these years.) They are not suoercharged and run well and handle great. If you get one with the ralley lights n front, it will have good suspension. I had one of these a couple years ago and wished I had kept it now. The one I had was getting 44 mpg and was still quick!
The 05/06 Mini Cooper S is a great car, but more maintenance can impact you wallet.
