So this past weekend I did a lot of work on my 06 MCS. Coilovers, new front knuckles, and front hubs/wheel bearings. Since I was doing all of this work I figured I would replace the wheel bolts as well. Long story short... the ones that I got from autozone were correct only for the new front hubs that I just replaced. They were two small for the rear hubs, so I just reused the old ones. Upon further insvestigation, I also realized that the old front hubs were also mismatched... driver side took the standard bolts which I bought at autozone and the passenger side took these fatter wheel bolts. This boggles my mind?!? So my question is, could a previous owner possibly have replaced 3 of the hubs with those off of a different model or year Mini? Is there any diffences in the hub design between base models, MCS's, or JCW's which would explain this? Or possibly other makes, whose hubs would work on the mini? I'm not worried about it, everything rides and fits like it should. This question has just been bugging me all weekend long.

Effective with July 12, 2006 production the size of wheel bolts changed from M12x1.5 to M14x1.25.

Yup you for sure have a mismatch set of hubs. Someone replaced one or 3 with the wrong one. This is why it is important to order parts from a place that actually knows MINIs and knows the difference. The previous owner could have saved you a headache.
