What is the difference from the for wheel alignment the the MINI dealer does (approx. $140.00) compared to the alignment you get done at the local wheel and tire shop (approx. $75.00)?

Look for a shop that can print out a inspection sheet that shows before and after specs. Be careful of chain shops the may only "Set the toe and let it go"

 

Let's say I modify my suspension with a rear bar, coilovers, and control arms... where would I get my alignment done then?

 

Same type of alignment facility, The computerized systems that provide a printout of before and after specs compared to factory specs. Let the shop know of your changes to the suspension so they can adjust properly vs. thinking something is bent. - Mark

Check your local Nissan dealers, any of them selling the new GTR will have an uber expensive laser alignment rack that they'll be desperate to make up the cost on. It's way more accurate (and repeatable) then the older style racks and will have the R56 including the JCW & sport suspension settings.
You can usually get the alignment done for around $90, just ask if they have any alignment specials.
