Problems after Battery Change
I have an R56. Changed the battery after maintaining current to the electrical system. Car won't crank. Headlights flash on and off, dash lights go through a repeated cycle of incorrect and then correct readings and stops.

Some Mini's require a procedure called "battery registration". From what I understand that if you don't do this, it can cause issue with the electrical system. Do a search on it as I don't have all the info.

What year is your R56? I’m not sure from the info given, but my guess is that you need to do a battery registration for the new battery. You can do this yourself with a Schwaben scan tool, I have done this myself. I believe some apps let you do it as well....Carly, and maybe bimmercode? I’m not sure though, as I do not have experience with them. The other option is to take it to the dealership or a Mini repair shop with the software to do it. All of them will cost you some amount of $. How much? I can’t tell you, but I’d imagine it’s probably around $150. Or find someone who has the tools near you....if you were in Washington state I could do it for you in a few minutes time. Maybe there is someone close to you that can do it for way less....good luck
If there is a plastic box on the negative battery cable right next to the battery clamp, this is called the Intelligent Battery Sensor (IBS), then you must register the battery, when you replace it. If there is no IBS on the negative cable, then you don't have to register the battery. my 2010 Cooper S has no IBS. The symptoms you describe are not caused by not registering the battery, if you do have IBS. It sounds more like a bad ground.

Check those terminals and make sure they are tight and clean, might have a bad new battery also, i would swap a new one in and check that first.
