My installer said I could wax it, but not to use a buffer on it because of the possibility of swirls and micro scratches. Only buff it up with a very clean towel and by hand.
Alright, so just wax it like the rest of the car? I don't own a buffer so i have always aplied by hand, waited it for it to "dry", then buff off with a towel. Might be a good project for tomorrow.

Sorry but your installer is wrong. A PC will not harm the Clear Bra in any way, the proper pad is key however, and it is only dependent on the product you are applying at the time.
First hold a drop down light over the Clear Bra, get as close as you can to the surface, turn you head at an angle, S@@ the swirls and scratches??!! You will need something to remove them before you wax the Clear Bra, otherwise you are just covering them up, and that ain't good!!
So wash, then wash again with Dawn, Clay (see Clay Test), wash with Auto Shampoo, begin your detailing Wax/Polish.
I clayed my Clear Bra shortly after bringing Molly home, dealer/installer clearly made it swirl central, using a by hand application with Prima Amigo and Prima Epic.
Clay Test: Use a Fold Over Sandwich Bag, no texture, insert hand. Run hand over paint...feeling for bits of contaminents that have made their home on your paint, this is when you will know what areas you will need to clay before your final wash and before you begin your detailing of Waxing and Polishing.
