On a semi-related note, if you haven't seen Garage419, they did a test of two dyno devices, with the Garage 419 Mini. Kind of cool.

no man u don't start from 5th
u start from first.. and go through the gearbox till u reach 5th
u then hit record and mash the pedal.. from approx 1,500-2,000 RPM till redline..
then u let go and let the engine speed fall... when it reaches near idle speeds u push in the clutch
as for the others asking about the gear
no matter what Car it is.. You always choose the gear that is closest to 1:1 ratio
u don't want the torque multipliying affect of the tranny effecting readings..

u start from first.. and go through the gearbox till u reach 5th
u then hit record and mash the pedal.. from approx 1,500-2,000 RPM till redline..
then u let go and let the engine speed fall... when it reaches near idle speeds u push in the clutch
as for the others asking about the gear

Depends on the dyno used.

Dynos are notorious for not giving consistent results from different shops. As long as you use the same dyno each time you do a test, the results will give you the deltas. That wil tell you how well your mods are doing.

Brake Horse Power (BHP) vs Wheel Horse Power (wHP) at the wheels. MINI publishes engine output at the crank without loss due to transfer (gearbox, water pump, etc). Wheel output is always less. FYI, conversation with Jan at RMW indicated that all the bone-stock R56MCSs he has dyno'd were very consistent at ~164hp at the wheels.
