Issues with iPhone 3GS in center armrest dock

I have a 2010 MINI Cooper, and got the Smartphone option in the center armrest. It has worked perfectly with my iPhone 3GS, then I updated my iPhone software, and soon after it stopped working. It will still charge the phone, it just won't recognize the iPod. If I plugged it into the USB Y cord, it was then recognizing the phone.

I took it to the MINI dealer yesterday, and they weren't much help at all - they actually made it worse. They said that the MINI system was up-to-date, and there was nothing wrong with the car itself - it was the phone. They told me to install an older iPhone version back on the phone (which I dont think is possible?). I figured, well at least the smartphone option in the armrest charges, and the Y cord allows me to play music - not optimal since I spent 900 dollars to have the option, but I still was able to charge and play my music. However, I don't know what the dealer did, but now when I plug it into the USB port, it wont recognize it at all. Im really frustrated!

Has anyone had similar issues or know how to fix this?
