Heel/Toe vs Throttle Lag
I've got an '06 JCW (if that matters) and I'm having trouble adapting to the throttle lag inherent with drive-by-wire system. I learned heel/toe on my finance's '89 Honda Si and I feel like I've got the necessary speed/timing down really well. I've been expermenting with stabbing the throttle twice, three times to get over the hump of the dead spot (input to repsonse delay). I've also been playing with timing the throttle stab with different parts of the sequence to have the revs up enough for when its time to let the clutch out...
anyone have anything that works for sure.

im not sure if its as much the lag of the throttle, but the engines sluggish response to rev. I've heard when people have installed a lightened crank pulley/flywheel/ the car has changed rev's much faster. youll have to recalibrate your "heel toe"
I personally just floor the throttle for about 1-2 seconds and can usually get a 5-2 4-2 gear shift to perfectly match revs. That at least is what works for me!

We have the 06 JCW also. It does have slow throttle response. One needs to get use to proding and holding the gas depressed for a longer period of time. Start slightly earlier when you do your heel/toe maneuver. When changing to another car there is always a learning curve give yourself time to adjust to how the mini responds. We just got ours May 12. I predict it's be a good 6 months until we're going to be smooth with it.
I taught my wife on a 03' S2000. Ater all the modifications, that thing was fast and natural, it was a cable throttle. We got used to that and it always responded the same way everytime. Then we went to an 04' E46 M3 which is throttle by wire it was alright; lightning fast since we always had it on sport mode but felt unnatural and wasn't always predictable until one gets used to it. Yes, throttle by wire will never be as natural as your old 'analog' Honda was.
We began some upgrades already but found the throttle response unaffected: GTT intake, supersprint header, no cat and now Randomtechnology metal matrix cat, openned up JCW exhaust.
With the S2000 the intake, header, no cat, and exhaust made a world of difference. The car was transformed but the mini didn't respond to these changes as much.

While I am enamored with all of the mods you guys are mentioning, I'll work on my technique for a while.
What's been working (sort of) has been staying on the throttle along with the brake & keeping the revs at about 4k, but it feels like a hamfisted approach. Less graceful.

from what I understand, a new ECU mapping will help throttle response a lot. More than anything I think you'll get the hang of it after driving for a while. I'm going on 6 months now and think I've finally got it. the best thing for this is.... more driving
