The Cooper bonnet is more substantially different than apperances reveal. The S bonnet is flatter toward the nose, to accomodate the IC; the Cooper bonnet dives just a little bit more from the back to the front, and that slight difference causes the curve of the bonnet to intersect the path of this strut brace.
Removing the batting from the under-side of the bonnet would reduce the risk of contact.
If you believe that's unreasonable, I'm open to suggestions.
Remember, though, this thing is un-used. Not "lightly-used", "gently loved", or any other such mumbo-jumbo. I put it on, the bonnet wouldn't close, and I took it off. I tried 3 test-fittings before I gave up, which is why the bolt recesses show scoring.

If you would still like to have this on your car; try re-installing it without the 1/8" spacer between the shock tower plates and the brace. Then use aprox thickness of washers under the screw heads to compensate for the length of the screws and tighten down. This should make enough clearence to close the hood. I've seen this work before on S cars. Good luck.

I tried that immediately after the initial fitment. No dice. Great suggestion, though, and one that's easy to miss.
