I don't have Comfort Access or whatever other "the key is near me I shall consume battery" so if I'm concerned I just lock the car with the keyfob (rather than waiting for its various innards to stop blinking and waiting for startup). In my case I would say battery drain avoided is probably minimal, but who knows.
For Comfort Access folks, I gather the car and the key are always yammering about something so... I'll leave that to their expertise.
For folks with an alarm, well, it's an alarm system. Always monitoring at some level, can't shut it off if the car is "officially locked" but it should be minimal draw. Not fully sure about the particulars of the implementation on the MINI.
Windows up/down doesn't matter (or shouldn't matter) for power consumption I wouldn't think, unless that interacts with the alarm system behavior somehow.
