"Top Won't Drop" Question, after a flat battery

This morning I went out to start my 2011 R57 and the battery was flat. Less than a year old. I noticed a small green light by the switch used to lower the top, but it went away. I got my jumper kit out and got it started, but the top now only goes to the "sunroof" position. When I proceed with the second actuation of the switch, the windows start going down but the top doesn't move. When closing the roof, the windows do not go up automatically as they would if the top had been down all the way.
In addition, I don't think the windows did that little extra "up" after you close the door, as I closed up the vehicle. Seems related, but I don't know.
Anyway, I don't have a scanner. The top moves freely to the sunroof position and back now, and the car starts without issue after a drive around the block.
No blown fuses or anything.

What's up with that?

Is there a relay involved with this?

Well, a wealth of helpful information here...
...crickets...

I promise I've read other threads about this. I'm not just blowing smoke. Any ideas at all?

I was out of town for a few days and came back to a dead battery again. The battery should be fine. Something is draining the battery, and I am assuming that something is also the problem with the top not going all the way back.
I triple checked the accessory shelf in the boot and it's in the right position.

Any ideas at all before I try to find someone to work on it?
Thanks

For the record, and in case it helps anyone out there, we figured out what was draining the battery. For some reason the amp to the HK stereo system was drawing juice even when all systems were off.

I still can't tell you exactly why it was doing that, but that's what it was. My mechanic switched the amp to a keyed source so that it can't be powered unless the car is running.

Was it the main computer? Was it the amp? I don't know, but now everything is working when I need it to work, and no mystery drain on the battery.

You're welcome.
