I'm getting ready to install a alta twurbo kit and it's going to be a while before i can add a computer and do any tuning beyond the base setup, would having the dealer flash my ecu to the JCW tune be a bad idea or should i keep it stock? Would I see any gains?
Keep it stock and keep the boost set no more than 16psi MAX. I would highly recommend installing a wideband o2 gauge or you are just playing with fire. I assume you are using stock injectors? Give us some more info so we can help you out. An Apexi select II can be had for aroudn 250 or so on Ebay......
Right now I've just got a 15% pulley (i'll be replacing that with the alta 5% pulley that was included with the kit when i do the install.) Aside from what's included in the kit, I've just got a set of cooler plugs and a boost gauge.
The eventual plans are of course an SAFC, wideband, bigger injectors, Alta v2 intercooler, electronic boost controller and fuel pump. If my tires are lasting too long, then methanol and perhaps a jesus head will be in order.
But I'm patient. For the time being, just I want to get the base kit running smooth and safe before I start turning up the boost.
On my previous car, I had tuned with a wideband and a greddy emanage but I've never had any experience with the safc. Is it very tough to work with?
Also, once you start fiddling with the fuelling, how well do the mini's hold their tune?

I am a big fan of upgrading the ECU. I am running high boost (19-20psi) on an SC only engine and the factory ecu couldn't retard timing enough to kwell the detonation high in the revs...the difference with an ecu was huge!
Also, I would NOT recommend the use of a standard IC, especially if ur going to give it a hard time. Your intake temps will be out of control after short bursts of hard driving and this will compound any problems you will have with your factory ECU (high intake temps = more detonation).....
If it were me, I would wait until I had injectors, cooler and ecu - if not, keep boost to maybe 12-14psi MAX!!!
Remember, turbo's arent like superchargers - the same boost level with the twurbo kit will be forcing more air into your engine than the sc alone, thus atthe same boost pressure they will make a lot more power - there are plenty of examples of this in other threads if you have a look at power output of other turbo kitted MCS's.

PS - mini's dont learn that well! once you set up your fuel properly it wont change. And no, the SAFC is easy to use as long as it is installed/wired correctly!! Best to tune it on a dyno however, I have had my *** booked for "street tuning" just recently!! (five-0 didn't l;ike all the tuning gear hanging out of the car and the frequent high RPM launching in my suburbs....
