could someone with a Mini roof rack tell me what's between the
foot and the roof where it attaches? I bought a used rack and a
new installation kit and I'm wondering if something is missing.

Just the stantions on top of the mounting bolts

With it installed correctly the stantions sit about 1/8" above the roof so not to scratch the paint on the roof. Do yourself a favor and keep an extra set of caps in the glove box. They tend to want to fly off when bored from being on car to long.
