Misfiring on acceleration

I have a 2007 Mini Cooper base. I am having issues when passing or accelerating after turning. It seems to misfire or hesitate (more towards misfire) and engine light flashes but soon goes off at cruising speed 55 or 60 mph. I have 109k and have put 50k on it myself. I am going to change the spark plugs and coils next weekend, does anyone have any other ideas what may be causing the problem? I generally get 42 - 46 mpg depending if air conditioner is on or off.

Replaced plugs and coils

I replaced the plugs (they were bad) and the coils. Seems misfiring has stopped but I got on the interstate and was cruising about 75 mph then seems like it wanted to "bog down" so I slowed a little fearing check engine light might come on. It didn't, I guess I just have to keep it around 65-70 mph. Any other suggestions?
