Happy to be a new owner of a new 2006 Cooper S (Dark Silver top to bottom) and was wondering about the supposed 'break-in' period. One of the salepersons at the dealer did not think this was necessary but I have read otherwise in this forum. Any fresh thoughts on a) is this necessary, and b) if so, how long?

I'm not sure how fresh the thoughts you're going to get are... This is something that has been discussed ad-nausium over the past 4 years on NAM in countless threads...
My MA along with everyone else at the dealer seems to think that it is important to at least be aware of how you are driving for the first 1200 miles or so...after that! The tach is the limit! I kinda feel the same way and it also helps me to get to know my car as well before really putting my foot into it.
It is in your manuel, but for the first 1,200 miles it says ABSOUTLY DO NOT let the revs go over 4000, and ABSOUTLY avoid full acceleration and kickdown.
