Aftermarket deck

I have a 2009 Mini Cooper with the boost deck in it. Am i going to be able to change the deck to an aftermarket one without it messing with all the factory components. I recently got an amp and sub but the back of the boost deck does not have the av cable hook-up. Will i be able to change out that portion with a kenwood touchscreen deck with the av cable hook-up on the back?

As I understand, in the R56 platform, the head unit is heavily integrated into the car's computer controls, and you really can't swap it out.

Everything that is controlled in speedo dislplay can be done in the HUD just a little less convienent. There is a thread on here with a member who relocated stock head unit and kept everything else alone.
