I have some questions hopefully they can be answerd !!!
What is that Lil red light on the top of the dash ? Alarm ? Does it light up ? Idk what it is ? Help me out.
And what is the box looking thing on the headliner near the back seat has Lil air vents or something ? I'm lost ?
And the one next to the clock ? Is that for a phone speaker ? Or what

The red light flashes if you have the factory alarm. If you do not then it does nothing. I think the one on the headliner is for the Bluetooth microphone. I don't have a Mini that old so I'm just guessing. I think the light is for the alarm thought. Others with that year car will be a bigger help I'm sure.

I'm assuming you have a key fob to lock the car? If you do and lock the car and the light does not blink then chances are you do not have the factory alarm.
Also you can look under the hood and can typically see some contacts for the alarm.
Please keep in mind that I own a 2009 Mini and it is much different than the year you have.
Edit: When I lock my car with the Key Fob the factory alarm is automatically set and the light begins a slow blink as if to say DON'T TOUCH!

In an R53, the flashing alarm light is at the end of turn signal stalk (2005-2006) or at the end of the wiper stalk (2004 and earlier). If you don't have a red cap at the end of the stalk, then you don't have the alarm. The box in the headliner near the rear seat is for the ultrasonic alarm sensor (the box is there even if you don't have the alarm).
The red cap on the dash near the center of the windshield doesn't light up. It is the location of a sunlight sensor that helps with the automatic cabin temperature control (if your car has the auto ac option).

on a gen 1, the dash thinggy is for the climate control...it is a sensor
