Code Reader still Reading Cleared Code
 
I have the P3Cars digital gauge in my R56S and it can read and clear OBD codes.

I got a P0100 code (just a freak thing that happened with my MAF sensor) and got a check engine light because of it. The gauge reads me any codes on the computer upon startup. I had cleared the codes and the check engine light went away and has not come back but the gauge still reads me the code every time I start the car? Do codes need to be deleted by some MINI dealer tool?

The best way to clear codes is as follows:
-Start the car, Enter config menu, Go to the Clr.C option, HOLD the leftmost button till the gauge stops saying HOLD. For pre-2008 vehicles, the gauge will reset and then show CLRD, for 2008+, the gauge will show CLRD right away. For some 2014+ model year vehicles, you may need to shut off the engine, but have the ignition ON before holding the button for Clr.C, but most cars let you clear codes while the engine is running. "

Try that first.

Already tried this. Gauge read that the code was cleared and the check engine light went away. I have driven a few hundred miles so far without the light returning but it continues to read the code out to me when starting the car. The gauge also does not turn on unless the car is running, it will not turn on with just the ignition on and the car off. So clearing with the engine off is not an option.

Try unpluging the gauge and then re pluging it into the OBD 2 port.

Still reading the code out. I may have had my JB+ turned up too high (I was experimenting with it) which would have caused the air density to be considered too thin by the computer which may have thrown the code. I reset the JB+ back to the stock 50% setting and will clean the MAF sensor as air filter oil may have built up over time. I will drive on this for a while and see if it goes away. I also cleaned the contacts on the male and female connectors of both the engine wire harness and JB+ connectors.
