Engine - Auto vs Manual

Please forgive me if this is a stupid question: I have a 2006 MCS Automatic and I found a car (with body damage) that I may pick up as it has the interior I would like, the Wheels that I would like and the engine and transmission has less than 60K on it. I would like to buy the car to use as parts. Would the engine of the parts car (now mated to a manual trans) work in my Auto if I wanted to make the switch down the road? I was thinking the wiring harness is different but if I use my current one I might be okay to use but what else am I missing? Again, mine is an Auto the engine I would be purchasing (in a car) is a manual.

I appreciate your thoughts and concerns as guidance.

On the second gen platform, we have N12 (non s pre2011), N14 (S pre 2011), N16 (non S post 2011), and N18 (S post 2011). an N12 is an N12 whether in AT or MT. I suppose first gen is the same. I could be wrong though.

Check realoem.com for future parts cross reference.

Engine is the same. Wiring Harness, Engine mounts are different.

So if you wanted to move motor from one to another its ease enough. If you want to move Engine and Transmission, you will have to swap EVERYTHING, Engine, Trans, Mounts and Harness, you will also need to move the Body Computer, ECU, EWS Module and there for the locks and keys.
