brake lights headlights air conditioning

OK...MINI gurus: 2013 Countryman S
-headlights do not go out after shutting off car
-brake lights sometimes stay on after shutting off car
-A/c shuts off when stopping and occasionally when slowing down...automatically recycles and blows cold without further driver input
-Sport mode goes off when stopping and has to be manually reset
-Battery died (after the 1st headlight staying on issue) replaced with top of the line DieHard (no Mini dealer nearby)

Died again yesterday...got it restarted after 15 min..mo jump...a/c stayed off for probably 20 of driving then restarted on its own

Non Mini repair shop says : alternator=low voltage at idle
body control module issue (no scanner to say what)
intelligent (?) battery cable issue?

Quoted: $2300 for OEM alternator plus labor
$450 for Bosch plus 5 hr labor to R&R
$400 for battery cable

Thoughts? Could all the issue be caused by the lack of battery "re-programming?

Thanks you in advance for this collective brain trust

OK....so took the Mini to an independent Mini/BMW shop in Tucson...Independent BMW Service So...a while back we had the OEM battery replaced with a Diehard Platinum AGM...no mention of it needing to be "registered"...so glitches began including headlights staying on and...dead battery...Sears the AGM under warranty, but unbeknowst to us with a lead-acid battery..no notification of the swap and again no mention of the need for registration....fast forward to the shop for a 'registration"...they discovered the lead acid battery...replaced it with a MINI OEM AGM ($195)...registered the battery for $119...ALL THE GREMLINS ARE GONE....headlights, taillights, Sport mode, and the A/C..all working as advertised AND they gave the "Queen of Hearts" a 30 min hand car wash before delivery!!!!
