@Derek86 - that's helpful...
@Ankersen21 - you can. It's expensive and time consuming. The S internals are stronger then the non-s and can be swapped. Contact Revolution Motor Works as Jan is the only one that I have been able to find that has actually done this by making a few race proven R50's. He is blunt in his assessment and unless he is building the engine slightly hesitant in giving out his secrets.

If you're still planning on going NOx...

...you are approaching it correctly in seeking to beef up the internals.
But realistically speaking,
the monetary investment seems like it would be pretty steep and you could probably find a good shape supercharged MCS for equivalent money to the R50 mod engine rebuild.

Why bother? Because it is the car that he/she has and she/he wants to modify it maybe? Why climb Mt Everest? Perhaps it's because you want to walk past dead bodies? Probably not. Probably for the challenge.
Finding out if the internals of the engines are swappable is harder than you might think as it is rarely done because it is cheaper and easier to just get an S. That notwithstanding, I believe this is doing some research. NAM is a good place to start, wouldn't you agree?
Why mod your S? It's fast enough. Handles well enough. Why bother? I suspect that you know a lot less about automotive engineering than the automotive engineers that engineered these cars, so, to you my good man, why bother with yours? (See how helpful that was? No very was it?)

not really... okay kind of... Its just anytime anyone with a R50 asks to get information on modifying the car for more power the first response is always get and S. I have been hearing this since 2004. We are just looking for help and when the first response is to abandon all hope... well, not really the info that we were looking for. My last post was a bit snarky and I do apologize.

To the OP, do not abandon all hope because your car is natural aspirated. Definitely get ready to abandon the 5 speed though. And do your homework.

If I was an R50 guy I would definitely go for this JCW tuning kit motor that was pointed out by AeroJammin

Very rare bits there and could be had for a reasonable price it seems!
And I'd look to the MINI Challenge cars for inspiration and probably try to find tuning part suppliers in the UK.
Looks like a blast with the field full of MINI's!
I think it's cool that some people prefer the naturally aspirated version and it's great to see them all modd'd up too!
