2003 MCS Electrical Problems (Blower,Wipers,Hatch)

Hello again:

I am chasing down some ghosts in the 2003 MCS I bought. Initially I thought that everything would be fixed when I bypassed the corroded 42 pin connector hear the fuse panel on the left side of the car. That helped fix many of the issues I have with the car. There are some really odd ones that remain.

-The blower for A/C only runs if the car is in accessory. When I start the car it does not run. When in accessory mode all the fan speeds work no problem. Fan doesn't run at all when car is running.
-Hatch switch no longer opens the hatch. I verified that the switch is not the problem. (it makes to ground when pressed like it should)
-Wipers have a mind of their own. It's worse when the car is running. Only run on one speed and don't turn off after being turned on.
-Power windows on both sides "pulse". Only moving 1" at a time until fully open or closed.
-Power locks are not working.

My initial thought was BC1/BCM. I pulled it out and it is completely dry. No signs of corrosion or history of water. I also tried pulling F27 and removing the radio from the equation. It's and after market Sony through a Metra harness. That also made no difference. I also did a full ECM reset via key Viagra method. Looking over the Bentley manual I am not sure if there is a common element to all of these issues. If I had a spare BC1/BCM I would certainly try it. I would check the battery, but alas I can not open the back hatch. It is less then two years old and shows almost 13v. Starts the car with no issues.

Any help would be appreciated!

Did someone replace the whole stereo and cut things up for an aftermarket amp ? Possible they cut into or tapped a power line.
