Low Milage MINI Problem

This is a really strange apparent problem that my '06 MC is "complaining" about. I've been off at college, so my Dad has been taking care of my MINI since. However, recently, each time he starts it, all the check engine lights start flashing. So when it went in for a routine checkup (brakes, oil change, wiper blades...) he brought up this issue to them. So they plugged my MC into the computer and after checking and rechecking multiple times, the only diagnosis the mechanics could give was that it basically isn't getting driven enough. Honestly, its the strangest thing I've heard of, I mean I've talked to some car people and they've said that's just unheard of that a car would actually be telling the driver that. Anyways, I was just wondering if this is something common among low milage MINI's. I ordered it in 2006 and it has a little under 5000 miles on it.

I have an 06. S with 6789 miles on it & no concerns. Usually if the check engine light is flashing that means the engine has a misfire. I would expect a p0301-304 to be the code stored.
The 300 series indicates a misfire & the last number indicates the cylinder at fault.Did the dealer give you the
print out or tell you the codeThe car only has one "check engine light" are you speaking of that or do you mean all dash light flash Either way I have never heard of a car telling the owner to "drive me
more"
