Thanks to all of you who gave advice on what to do when your battery dies and your top is down.
My battery died on my '06 Cooper S BRG, my top and windows were down. I trickle charged the battery overnight, unhooked the charger, started the car, put all the windows up and held the two window toggle switches up for three seconds to reset the windows, put all the windows down, and then tried to close the top.
WaaLaa! The thing went up and closed perfectly.
Now it's time to search out a battery before the thing goes kaput again.
