The ground for the radio goes thru the main connector on the back of the radio down to the X9331 connector Pin #1 (should be a brown wire) and then grounds to the Ground Point X2042 under the drivers door.
As shown here:
I was hoping I could just disconnect the HIFI amp at the X9331 connector and plug a connector wired to my own amp. Sounds like I'll need to provide a ground for connector #1. After looking back through the channel swap thread, I'm wondering if the head unit or OBC will see that the HIFI amp is not connected and cause problems?
Any thoughts on whether I need to make a pass-through connector for the X9331 to have the HIFI connected? Would I need to pass through all connectors (including speaker channels) or could I just pass through the Large Brown Ground, Large White, Small Brown, and Brown/White?

The data connection for the amp which is what really needs to be connected is thru another connector under the dash.
It is safe to unplug the X9331 connector and run the radio side straight to your new amp with out connecting it back to the amps side of the X9331.
Mine is this way currently and i have had zero problems over the past 7 months it has been this way.

It seems this isn't true for HIFI equipped MINIs. Tested it today. Engine wouldn't start. Unplugged the X9331 connector to my amp, plugged in the factory connector, and the engine started.

Actually, I don't believe that problem would be specific to HiFi-equipped-only. If I recall correctly, there is something ignition-related that is passed through the X9331. I would have to go back through the WDS to confirm. Obviously, Schatzy's Clubbie is different, though I'm not sure in what way without going to the WDS.
If you make a pass-through that passes through all three solid brown wires and the white wire you should be fine. As Schatzy already mentioned, the K-CAN connection to the amp is passed through another connector, and the rest of the wires on the X9331 are audio-signal only and do not need to be passed (depending on your audio installation).
[EDIT:] Just checked the WDS. Pin 11 on the X9331 (the solid white wire) is the signal for the ignition lock. Disconnecting that will definitely put you out of business. All three solid brown wires are grounds: Pin 1 and Pin 12 ground various components, including the blower motor. Pin 9 grounds the radio. It is possible that each of those components has another path to ground, but since you are making a pass-through anyway I would be on the safe side and pass them as well.
I'm sure it is the forums, but I can't seem to find it. I am trying to make a X9331 connector pass through that only does the channel swap (front and back speakers), but allows everything else to pass through. I thought it would be easier to create this cable from parts at Pelican or MCS tuning which can be pulled out easily, reverting the car back to stock. This is for a non-hifi standard boost radio in a 2010 clubman s. any help would be appreciated.

Yes, that is a good plan. What specific info do you need?
