Wiring Harness R53

I have an 06 Cooper S that the check engine light comes on intermittently and the car goes into limp home mode. The dealer diagnosed it as either a faulty gas pedal ($600) or a wiring harness ($1200). I put the question on the board a month or so ago and received great feedback and first cleaned the connections for the pedal, which worked for a while, then replaced the pedal. The light seems to come on more often with the new pedal. i have read that mini had issues with the harness chafing. Was this a problem with the '06?
Any chance Mini covers this under customer relations?
I love the car and it only has 75,000 miles. I am somewhat reluctant to trust the dealer as I have heard some nightmare stories.
If it is the harness, can an independent shop do this kind of job or is it best left to a mini dealer?
