Drivetrain Installed Alta Intake, but fresh air tube does not fit?

Installed Alta Intake, but fresh air tube does not fit?
I just installed Alta intake myself on my 2006 mini cooper s.
I followed the instructions given by Alta and it works great.
This is my first time modding my car and the end of the fresh air tube is blocked by the Alta box. Is this normal for all? Also, when I drive, there is too much air sound when I push the gas. Have I installed the intake wrong? Also my last question is, I did an one ball mod by removing the resonator and when I drive a car, there is too much bubbling noise? I do not know how to call this sound, but when I step off from the pushing gas, there is too much sound even at 6 gear. Please give me any comment. Thanks!
