a touch-up paint question

ok so i have done a quick pass with a fine cut cleaner and then prima swirl. Starting to llok REAL good but i now notice EVERY little stone chip on the fron. ( and you can imagine that a 5 year old daily driver has a few ) I still have to finish with the swirl, then i also have finish, amigo, epic, slick etc etc to put on. At what stage should i do the chip repair so as not to have the polish/wax etc try to remove the repair??
