Catback Exhaust, exhaust manifold w/ high flow cat, and ECU remapping. If you wanna get crazy, cylinder head port and polishing and building a bottom end.
I think suspension is a good way to make your Cooper feel faster! It transformed my car!!!

One of the good intakes (like this: http://ddmworks.com/MiniStore/mini_c...ni_intake.html)
a decent cat back (read more here: http://northamericanmotoring.com/for...d.php?t=134863) and possibly if you want the most, a header (with cat if your state requires it and you don't want the CEL on) and an ECU re-map. The ECU isn't required but it will make the best out of what you have. Along the way, little things like fresh plugs if they haven't been done, wires, and a good coil will aid evetything. Otherwise, it's a cam swap and head work an that means $$$ followed by a definite ECU.

Not really much need to do anything to the bottom end on these cars. You're not going to be making enough power to break anything .
